How do splitter boxes like the Split 6 treat phantom power?
For example, if I'm running:
Mics>Split 6>Deck 1
>Deck 2
If Deck 1 has phantom power on, is that going to properly power the mics, and is deck 2 going to also get a correct signal?

You should only need to send phantom from one deck

Exactly! Just make sure ONLY ONE DECK/PREAMP has phantom or you'll FU&* some shit up lol
I'm not sure about the Split 6 though! But in the past when Ive run splitters from mics into two different +48v Phantom preamps/decks, only ONE needs to supply the Phantom Power

The Split 6 is designed for line level signals, and offers more splits than are practical for a mic level signal.
A better splitter for mic level signals and dealing with the P48 issue is an iso splitter like this one.
