Squeezebox (yet again) and workflow questions

To set the stage, I just moved, so I am trying to figure out the best sound options for my new apartment.  I also have never had the ability to play FLACs other than on headphones out of my computer, which I was getting sick of. 

Here is the setup:

Macbook Pro Laptop (holds iTunes files)
connected to Iomega 2TB drive (holds all taping-related stuff - FLACs, raw WAVs, etc. plus a semi-regular backup of iTunes) (let's call it, "Music Drive")

Wirelessly connected to:
Squeezebox Duet
2TB HDD (currently holds "Time Machine" backup of macbook's HDD

I should also note that the top-level directory structure of the Music Drive is:

****Other People
***Masters...

and so on.  Each of those top level heds contains a subfolder labeled, e.g.:

Dirty Projectors 2009-08-22 Bowery Ballroom, New York, NY

Inside that would be FLAC and MP3 folders.  I dupe everything into MP3 because I listen to MP3s on my iPhone at work, etc.


I did what I had read on here before and aliased my iTunes folder into the top level of Music Drive.  This generally worked except for 2 things:

1. It can't seem to find my playlists now
2. It doesn't seem to recognize the directories.  It will pick up stuff only in one labeled ***Albums but not, for instance, "***masters". 

Here are my questions:

1. On the duet remote, the squeezebox gives you an option to "Select Library."  Ideally, I'd like to just make two libraries - one that contains my FLACs and one that is basically just my itunes.  Does anyone know how to do this?

2. Either way, I am thinking that what I should do is use this remote HDD as the music server. I should also note that that HDD is connected physically to my router.  So that HDD would have a directory called "MUSIC" and under it would be all my FLACs.  I realize that this HDD could not probably be used for editing WAV type workflow, but I could edit the WAVs on my main HDD and then export to the remote, right?

3. The other aliasing thing I have not tried would be to put an alias to the FLACs into my iTunes folder. I assume there is a good reason not to do this, but please let me know if you have done this.

I'm not surprised that the Logitech box isn't as intuitive as I'd like, but if I could get it to work like I want I would really love the increased flexibility.
