CD-type skipping noise from Tascam DR-100mkII

I just recorded a show last Sunday, tracked it out (but didn't listen to all of each song) and then had a friend upload it for me to some trackers. I heard back from him that someone noticed an anomaly with one or two of the tracks. Part way into a song, the music sounded like a CD skipping. This lasted for about a minute or two. I'm at a loss to explain it. My Tascam DR-100mkII has never done that before. (It was the third set from a long blues festival. The entire festival ran 3.5 hours. The only think I could think of was that it might be a bad spot on the CF card, the card might need a 'complete format' rather than the quick formats I have been doing, or the internal rechargeable battery on the Tascam might have had really low voltage. It was almost totally dead by the end of the last set.)

Any ideas?
