Wavelab 5 users....matrix discsusion

So I've been working a great deal with matrix on Wavelab lately and I have noticed something I thought was worth discussing. When I put a matrix together with Wavelab I use the audio montage, attach my two tracks, align and adjust levels. I was told originally to render the two tracks into one track and then record that one track. I did, and it sounded pretty good. But I decided to go back and record the playback of the two tracks at once without rendering them into one. When I was through, I compared the rendered track with the two track recording and found that there was a noticeable difference. The two track recording sounded much better than than the rendered track. Anyone ever noticed this before? Why is this?
