I am using the right "in" on my JB3 right?

I am using the one labeled "Optical/Line In."  I assume the mic in is the one on the opposite side.  And the two in the back are line outs.  Just making sure I am doing this thing right...lol.

the one on the right (opposite the optical/line in) is a headphone jack...

yes, and there's no mic in.

You CAN use the line in/optical in jack as a MIC IN!! You just need to select MIC IN as your recording source. You might want to know that your recording will probably sound like ass, if you use the mic in. Get a small pre-amp, or battery box so you can use the line-in (it still won't sound great).

The battery box won't affect whether the recording sounds like ass via mic-in, nor whether one can use line-in instead.  You can always use line-in.  It's just a question of what gain stage you go through (or how much is applied).  A battery box isn't going to affect the input-level of the signal like a preamp would.  All it does is power the mics and possibly provide some bass-rolloff.
