HELP WITH AFTERSHOW MATRIX

Ok I have a pair of onstage mics and a board.  I couldn't figure out how to do it in Soundforge, Samplitude or Wavalb so I downloaded Audacity.  Have them all alligned at the beginning but by 1/2 way through it's way off.  How can I do this?  Help!
