I'm still in transition with my gear, so I'm borrowing a different schoeps setup. It's basically the same that I'm hoping to buy though. I'll be borrowing schoeps mk4 -> KCY ->VMS box and the associated accessories. Should I run this into the JB3 (line in) or toss the UA5 in front, and run that line in -> Optical -> JB3? Thanks in advance for the advice!

toss the UA5 in front. Depending on the VMS, you will have issues with balancing the channels since the RCA analog-in on the UA-5 is a ganged knob on the back (PIA to get to if it is in a gear bag). have access to a SBM and a optical cable or an M1? I'd go with that instead.

or could you run xlr in on the UA5 with phantom off?

I'll have BNC -> RCA, BNC -> XLR, and BNC -> 1/8th" cables, so I could do any of the options. I could get a sbm-1 probably, but no optical cable.
