adobe audition has a great multitrack.  it also has a great feature called time stretch.  a few miliseconds here and there should lign things up.

how does it work? I am using it keeping the SBD the way it is and trying to use the audience to move it around but I am always about a second off?  ??? how do I make the stretch permanent?

I don't know what program you are using but you need to do a time stretch on the aud.. This is assuming you have a starting point that is the exact same time in the show to compare the lengths.  Time stretch should be an effect in your program. Even after this you sometimes half to split the show into workable lengths or they will not match up towards the end. 1 hour at a time should be workable.
